I think it could stay but the story change. Have there be a time skip of 6 months to a year where Naruto and Sasuke trained and mastered their powerups ( KM/BM/BSM for Naruto and EMS for Sasuke). Also improve other ninjas skills like Sakura, Lee, Neji, Ino, Shikamaru, Shino, Kiba, Hinata, ect.... Have Kisame live so he will be in the war; Obito, Kisame, Sasuke, Suigetsu, Juugo, and the 100k white zetsus (they would be capable of using water, earth, and wood jutsus each).

Then have Kabuto come in as a separate party with all of his Edo's, no allowing them have their personality to talk to anyone but let them fight as they would if they were in control.

I liked the Rinnegan. Worked really well for Pain. What I didnt like was Kishi passing it around like candy. I also would have liked it if it werent a evolution of sharingan.
