Do you think the goudamas/goudama rasenshuriken version like multiple tailed beast ball rasenshuriken would have been a better way to counter Indra's arrow?Afterall it does neuralize all ninjutsu regardless of power and Sasuke's attack was ninjutsu not containing any natural energy?

Naruto can't neutralize ninjutsu, he doesn't know Omyoudon and the TSBs don't automatically do it.

If Naruto has Omyoudon, he's an idiot for not using it once before against Sasuke.

The Truth Seeking Orbs (Goudama) only neutralizes Ninjutsu when Yin-Yang is applied. From my understanding, it is unknown if Senjutsu can be infused within Goudama to increase its power. In the case with Naruto, he launched two different Rasen Shuriken techniques : one with infused nature energy and another solely manipulating the Goudama.

Doubt it would have been a good match. That arrow was made of pure natural energy. The goudama would have been a horrible match for it.
