Natsu surpassed her when he unlocked lightning flame dragon mode and he shit stomps with dragon force, which during the Mard Geers fight, he can apparently activate it at will nowm U_U.

Probably. Natsu was training in the wild for about a year, some of it was spent with Gildarts. Gildarts used to be able to tank Natsu's attacks without a problem, and he didn't move an inch. Before he started his training, he managed to send Gildarts back by a fair distance. Imagine how strong he must be if simply exerting his Magic Power can melt the GmG Stadium by itself.

This is true but i think it would take him going to dragon force to beat her I dont see him doing it with just lightning flame dragon mode because she has had her second origin for the longest

How does she stomp lightning flame dragon mode though? Natsu was able to decimate Hades when she could only land a blow on him in combination attacks. Also they haven't ever fought seriously, of course she always man handles him and Gray when they bicker, but so does lucy and no one is saying she's stronger than Natsu.

Natsu, Grey, and Laxus will be the strongest after this time skip. Not including gildarts.

Maybe Gajeel as well as although the 3 mentioned had the motivation to get stronger. None of the other characters really had those goals.

Erza is strong but them 3 are already beyond her.

I say yes. After obtaining SO he was basically on par with her, and I have a hunch that because he is E.N.D for shitty plot reasons he will have already outgrown everyone in FT except Laxus and Gildarts (and Makarov)
