Do shinobi get paid like waitresses?

Waitresses get paid an hourly rate and also a percentage of the tips.

Are shinobi paid for being "on duty" and a commission for missions or just the latter?

What about the ninja who rarely leave the village,like the hyuuga clans main branch etc? How do they generate income

They either get paid on an hourly basis when they are on duty (e.g. guarding the village) or by commission if they complete a mission. Those who don't do either are supported by welfare, probably funded by daimyo
