So if the Otsutsuki clan are all aliens, that would mean that Indra and Ashura are also aliens. And this makes Sasuke and Naruto part alien.

Indra and Ashura, either full blooded aliens or only half alien. Then as they start their respective clans, the gene is passed down.

I'm assuming Sasuke and Naruto are mostly human with only a very small amount of alien in them (assuming most people in each clan only having children with humans).

I wonder if there is a difference in the chakra of anyone who has alien blood, and those who have no alien in their blood. Or a difference in the type of jutsus and so on...?

Do you think Kishi will meantion anything about this or has it already been mentioned?

Ashura & indra would be hybrids. Oh yeah there is a difference just look at the uchiha & senju clan they're so much more powerful compared to other clans.
