I'd have the main characters just be Naruto and Sasuke if we were to keep to the main story.

If we could do whatever, I'd love a story of Kakashi. Have Yamato, Guy, Obito, Minato, Rin, etc... be main characters up until their death or what have you. His story is amazing.

Tsunade should've been the main character all along. And the story should have revolved around the sannin.

Other option is that Nagato were the main character and the story would revolve around the ame orphans.
