Was the jubbi never able to just kill Kaguya and get the chakra back or why was it that the jubbi was defeated way after hagomoro was grown up? I NEED ANSWERS!!

He didn't said that he is out of chakra ...The Tree got some of Minato's chakra & all of Naruto's chakra bcoz of that the link b/w Naruto & Minato (Mixed chakra) was broken due to that reason Minato can't teleport to Naruto....

You are not alone. I too have been wondering.

The best I could come up with for now is that the Juubi actually succeeded in killing the Sage's mother. Then the Sage grew up as an orphan (much like another person we know) and went to defeat the Juubi.
