However, itachi's chakra reserves are low. This could mean that the lung disease affected his chakra. I don't know about his stamina but I believe that lung disease would also affected your stamina tremendously.

I don't think so. Look at Nagato for example. His body was wrecked but he still managed to have enough energy to live, animate 6 dead bodies and have each body use ninjutsu.
Kimmimaro, likewise was plagued by illness, and it only affected his physical combat ability. Same with Oro when Sasuke killed him.
