Just read the latest chapter and realized that Madara threatened to take Obito's last eye. He said that he gave both of his away to someone else and that the one he has now is just a spare. I thought that he supposedly took his both his younger brothers eyes.

He did take his younger brother eyes which is how he got EMS and then awaken the Rinnegan, but he gave them to Nagato

i think what Madara meant is that if he -> Obito moved, he would die and in that case he -> Madara would want to take his eye. he didn't threaten Obito, just scared him to stay in bed and not move yet. what would you expect? Madara to give a nice warning like: 'please,Obito-kun do not move yet as your body is not fully healed and i am fear the worse.'

But wasn't Nagato too young then...? I mean he dint even know how to awaken the rinnegan...he awakened it unknowingly/unconsciously during the war that too having no control of it...he was just a normal kid before his parents died..so how/when did he get his rinnegan..?

well tobi said it was a genjutsu then it is pretty much possible that konan nagato and yahiko were under a genjutsu all the time maybe all of them were together and you know madara was tracking them as nagato was an uzumaki and madara used tsukiyomi and directed all their lifes like rewriting nagatos past ,increasing their bond and the idea of akutsuki (as tobi did claim to konan it was all his idea)...
