Notice that Kakashi has his right eye closed on the final page. A lot of you have said that it's for dramatic affect but I think it's because his limitation as a Sharigan user is his normal eye. He can be placed in genjutsu because of his normal eyes vision. (from naruto wiki) Another option is accessible only to Sharingan wielders. Members of the Uchiha clan can break or see through genjutsu using their Sharingan. Breaking Tsukuyomi is possible with an ordinary Sharingan, but requires a lot of skill.[8] .

Kakashi always have his eye closed when using the Sharingan.

yeah byakugan and sharingan can both see through genjutsu or at least tell they are under genjutsu, but again it all matters of the skill of the user. Kakashi was never meant to see with the sharingan, so he's probably wasn't up to par with it.

And don't forget that the user of the chidori needs to be in full speed. I'm guessing Kakashi couldn't stop on time when he noticed rin was in the way.
