Because Obito didn't have Rinnegan back then, or else he would've sealed them in an instant. Rinnegan is what allowed him to seal the beasts into the Gedo Mazo. Plus, Madara is much more skilled and knowledgable than Obito.

I think this is because different methods of extraction were used. Akautski extracted bijuus using 9 phantom dragons. Naruto did it using his tails and bijuu chakara. Obito once did it using his sharingan after Kushina gave birth. Even Hagoromo did it by using creation of all things. Clearly, Madara plans to do it using chakara chains. The 3 days thing probably only specifically applies to the phantom dragons method.
