It's a really hard choice but i would go with naruto on this one.... Even though nagato can use all the paths, Naruto still have incredible speed and power that can't be overlooked! Plus he's got experience in fighting the rinnegan... Also every jutsu has a weakness! i'm sure naruto would fight nagato's.

This time Nagato would go for the kill instead of capturing Naruto.
Summons for days, Shinra Tensei anything, Asura Path all of Naruto's chakra based attacks including TBB.
Naruto is a big chakra powerhouse but Nagato's techniques are for more advanced.
Look how easily he took out Naruto.(if Itachi wasn't there Naruto would have been dead)
