I know a lot of people who say Danzo only framed the Uchiha for a chance to get their eyes, which I don't entirely agree with. While getting the eye was definitely a huge part of it, I don't think it was the sole part.
But first, let me share my thoughts on Danzo's efforts to gather the Sharingan and Mokuton abilities. Kushina's pregnancy was in a secret location, with Minato (Fourth Hokage and a seal master) on hand. Kushina's seal was also created by Mito Uzumaki, another seal master and wife of the Shodaime.
It still failed and a lot of people died.
Danzo getting the Mokuton arm and dozens of Sharingan wasn't just to increase his own power (though that was probably a large factor). It's to make sure that if Naruto's seal breaks, Danzo can stop the Kyuubi. Just remember that during the time of the Uchiha massacre, Naruto was a troublemaker who was being given zero special training, and who didn't even know he was the Jinchuuriki.
Now as to why Danzo was so paranoid of the Uchiha clan...
It's not as simple as him being trained by Tobirama "Have the Curse of Hatred, wind up cold and dead" Senju. Danzo's teammate was Kagami Uchiha, who was apparently so loyal to Konoha that it convinced Tobirama that the Uchiha weren't all homicidal maniacs.
As an Elder, Danzo probably had info of who their resident Jinchuuriki spent time around. Kushina's best friend was Mikoto Uchiha, wife of the Uchiha Clan Head. The meeting we see between them has Kushina make it known that she's pregnant, which Bawako says is supposed to be a secret.
Suddenly Danzo's paranoia of the Uchiha makes a little more sense.
And for anyone who brings up Danzo wrecking Shisui with one hand to stop him from bringing the coup to an end peacefully...
Mangekyo users have shown some pretty crazy abilities, and Kotoamatsukami has been shown has being able to break (Mifune broke it merely from it being pointed out that it was being used on him, though one can argue this is only because of Danzo not being the natural owner of the eye).
But still, the Sharingan has techs such as Izanagi (Get out of Jail Free card, impose will upon Reality itself), Tsukuyomi (Strongest genjutsu, unbreakable I think), Izanami (Genjutsu built to counter Izanagi, basically forces the opponent to conform to the casters point of view or remain in a endless loop while their body goes into a coma).
Is it really so hard to argue that the Uchiha may have had an ability to counter Kotoamatsukami? And what if Shisui was discovered? Even he had to have a recharge time, and if he was somehow taken out before getting all of them, it would have started the revolt early and given the Uchiha clan Shisui's eyes.
It still sounds horrible to think about, but in the Shinobi World, what Danzo did actually made some sense.
