In the second one, the Genjutsu merely caught them allowing Limbo to finish them off, and Naruto never said that his clones where gone anyway, he didn't mention them at all. Madara uses it, Susanoo tanks and then what? A sneak attack isn't going to work here since he has nothing that can injure Sasuke through Susanoo.

And his ability to heal doesn't let him restore limbs, as he needed to take Zetsu's arm. Sasuke bisects him with Perfect Susanoo and he stays that way till he dies.
