OK you question is unclear. What Danzo used at the Summit was not KA but a powerful genjutsu that he has access to from Shisui's eye. So mostly likely, Samehada may communicate to get him out of that one instead of KA. But the one Danzo wanted to used after the Summit, but couldn't decide who to use it on between Obito and Sasuke, no.

KA is too powerful as we have seen used on Itachi. Itachi had his chakra disrupt TWICE during his battle against Kabuto
1.)Kabuto's Sound Genjtusu
2.)Sasuke' Sharingan Genjutsu, disripting Kabuto.

So technically those two genjustu discrupt the chakra flow and yet KA's command to "Protect Kohoha" was still active when fighting Kabuto.

So can Kisame use Samehada to stop what Danzo used at the Summit? Most likely.
So can Kisame used Samhada to stop KA? No.

1. Danzo couldn't use KA on sasuke(in starting of battle) because he used it already before, on mifune.
2. Itachi burned the crow which possessed KA with amaterasu long before he fought kabuto.

+ it depends, since we dont know exactly how KA controls the victims chakra, Ao never realized the jutsu but only saw the chakra colour, samehada might not be able to tell unless kisame was doing something verry odd, but why not make kisame throw same away if u use it on him? ​

1.You didn't read my post carefully it seems. Danzo used Shisui's eyes to use Genjutsu. Shisui's eyes is known from its powerful genjutus not specifically KA. Look at the difference between what Danzo used at the Summit and what was used on Itachi. Completely different. Danzo was ready to use KA AT THE END of their match:
