He could sense everyone in sage mode as long as they have a different chakra. Since kisame merged his, sage mode would not be able to sense him.

Hard to say we don't know enough about how he senses in Sage Mode. Granted from the picture shown when he broke out from under the falls of truth, I imagine it would be possible.

Sage senses chakra. Kyuubi senses evil. With sage he wouldn't have notice Kisame because Kisame and samehada chakra is very similar.
