If you're talking about Edo madara then madara fodder stomps, I don't see madara getting pinned down by nagato's rod, plus they are his eyes so madara would be able to have countermeasures and control nagato if he tries anything. If you mean alive madara then you must be joking, madara broke out if hashirama's gates with little effort, nagato is not on that level, he's not doing anything, again they are his eyes, so.

He could control madara's dead body like he did with yahiko's body. Ifyou are talking about controlling/disabling madara like madara did with tobirama or pein did with Naruto then definitely no. Even if it was edo madara(with edo rinnegan) and nagato had real ones? Sasuke can touch madara's chakra rods without feeling its effects. Therefore rinne madara would aso be ble to negate effects of chakra rods
