If Itachi could have used Shisui's eye at his own leisure then could he have placed the Genjutsu on Nagato, thus overwriting his seal&Kabuto's control? (I understand that Koto doesnt manipulate a person 100% like a puppet.)

The answer is yes. That's exactly what he did.

If Kotoamatsukami had been used to implant "protect Konoha" into any of the Edo Tensei's minds (yes, even Madara's, althought the method might be up for interpretation) then it would have overwritten Kabuto's control talisman.

Yes, it can. That's exactly what it did with Itachi. But since Itachi already programmed it to react to his MS, under that condition it could only be summoned from inside Naruto upon Itachi's MS activation. So while Koto can, Itachi couldn't.
