There's no indication that Rinnegan can't be affected by the Genjutsu of Tsukuyomi's level. Itachi's intellect is far too superior not to counter each of the abilities. As we've seen, Itachi's seals are so fast that even a Sharingan can't follow his movements. Thinking a few steps ahead was shown against Nagato with Naruto and Bee. Also, "every jutsu has a weakness" term wasn't just for show, as well. The abilities which Rinnegan provides are destructive, but that's nothing if the overall abilities of a user are inferior to his opponent.

it's not a question of Itachi figuring out Pains abilities. Knowledge is only half the battle. He still has to win it. The rinnigan is OP beyond measure in that it can absorb any jutsu. That in of itself nullifies almost any arsenal most Shinobi bring to a battle. I don't see Itachi winning this fight in a straight up battle. Not with all paths of pain centered on him. If he was able to shake off the paths of pain and head for Nagato directly, then stands a good chance, given that Nagato is mostly immobile.

Assuming he can avoid the eyes of the rinnigan.

It may or may not be true. But Sasuke's Rinnegan is the result of Hagoromo's power. It can't be treated the same as Madaras' Rinnegan. That's what I meant when I said that Sasuke's Rinnegan is superior.
