Firstly, check the thread out, sudota, pointed out a very nice thing. A while back, just before Obito was about to die, Naruto tried to revive him, using his chakra(the Hagorama blessed chakra).

That must be where Obito must have had the chakra, (We all know that Naruto is a chakra tank)and must have been able to connect the two worlds. It must be how he was able to travel through the two worlds, afterall, Kamui is a space time ninjutsu.
