I don't think Akatsuki would win simply due to the sheer number of opponents they have to fight. I know Quality over Quantity, but they would either run out of chakra or equipment by then.
Sasori & his 100+ puppets and poision
Deidara & his Detonating Clay
Kisame & his Water Dome
Kakuzu & his 5 Hearts
Get rid of those guys, and Akatsuki is finished. The others are usually best fighting one opponent, or they would use extremely chakra taxing moves and wouldn't survive long into an extended war.
