If I had to choose, I'd say Madara/Izuna in terms of relationship (although Itachi/Sasuke can qualify for that as well), Hashirama/Tobirama in terms of battle compatibility and synchronicity, and Ginkaku/Kinkaku in terms of design.

Yeah, the scene at the end of Part 1 between them pretty much sums up their relationship. Especially as Kankuro went from fearing his brother to totally respecting him.

I'm including them because anime followers know that Torune was adopted by Shino's father before being taken to Root and what you might call a 'filler bond' was actually more convincing and interesting than a fair few of the others on this list. I'm counting him.
