Kishi uses ALOT of Buddism references in his work. To touch on the Buddism influence, I'll start with a major symbol, the Lotus Flower.
The lotus flower refers to the complete purification of the body, soul, and mind even as the roots remain firm in the ground. Recall how Pain feels how he is enlightened from all the pain he has suffered.
"The blue lotus signifies the triumph of the spirit over the senses and represents wisdom. This is the preferred flower of Manjushri, the boddhisatva of wisdom. "
The official color of Konan's flower is blue.
Yamāntaka (meaning 'terminator of death') is the wrathful manifestation of Manjusri.
Within Buddhism, "terminating death" is actually a quality of all buddhas as they have stopped the cycle of rebirth samsara.

There's also the fun fact that paper and God are pronounced the same. 'Paper' (紙; kami) 'God' (神; kami)
Seishi Kishimoto, the creator's brother, has ALOT of similarities to Naruto in his work. The final villain of 666 Satan was a woman who possessed the bodies of different objects/people. The leader of a rip off Akatsuki organization in Blaze Drive is a woman.
Now to break down the flashback according to the things mentioned in this theory.
1. Here is where Jiraiya tricks the three bodies of Pain to where only one can see. The bodies of Pain each see an image and can transfer them to each other to coordinate their attacks. Now, who is the one who is the receives all the images and controls them?
2. Nagato here with the Rin'negan shown for the first time. He kills a chunnin yet has no memory of it.
3. Both Yahiko and Konan fighting together shows that the cooperative fighting style of Pain is based off of the method the children used.
4. The summons are shown here. Both have the Rin'negan and both have piercings. If you look at the one with the dogs, they are able to multiply. When they start multiplying, look at the location of the piercings and the area that first starts to multiply.
Also, something worth mentioning is their behavoir. Larger summonings tend to be more arrogant towards their summoners. Even Manda mouthed off to Orochimaru. These summonings are obedient towards Pain and immediately attack Jiraiya without any orders from Pain.

8. Jiraiya impales the bodies of Pain, ensuring that they are dead. Shortly, however, they get up and are fine.

10. That's the sword thing that Pain stabbed Jiraiya with. Pain's bodies are covered with similar black metal. Here you can see that the three bodies have them and are vibrating. I don't feel like typing all that out again so just refer back to that part in my theory.
11. Here you see Pain coming to Konan's rescue. After she cleared the area.
12. The part where Nagato's mastery over the six elements at age ten. Again, refer to theory.
13. The child of the prophecy statement where one of Jiraiya's students was mentioned to save the world or destroy it.
