Sasuke obviously should have been informed by Orochimaru on the full capabilities of the CM.

He had three years, he perfected it, and one could only do that if they have been informed on the inner workings of the jutsu.

Overall, Sasuke is more aware of techniques, yes. But I myself am not saying knowing abilities makes you smart; it's knowing when to use said abilities and how to apply then to weaknesses.

That, on top of the fact Sasuke can differentiate chakras with his eyes, he should have realized what Naruto picked up.

Senjutsu aside, the fact that he didn't notice that Gamakichi's attack was effective against Obito, didn't make him wonder about the reason behind it.
Besides toads and summons uses natural energy, so senjutsu should be the first that comes to mind.
