How exactly did Clans such as the Hyuuga, Uchiha, Senju, Sarutobi, Uzumaki, etc. continue to exist without incestuous relations? While, I do understand that in our world today, there are places where it is acceptable for cousins to marry it seems that if this tradition last as long as clans have existed that there would start to be side effects. Further, in order to keep a clan pure wouldn't straying from marrying within the clan have to be discouraged somehow?

I guess it's just something Kishi never thought about. I mean, why would he slow the story down for such minor details?

Side effects are shown; for ex. Hinata of Hyuuga clan is one of them.

You mean why it has never happened to find an Uchiha that loved a Senju or Hyuuga or even an Uzumaki and then them having a child together?

Curiously, i've thought about the same. o>o
Its just a detail, nothing important. They don't have to be pure-blooded to belong to a clan, just be related.
Look at Tsunade for example, her surname is Senju but she's also part Uzumaki.
