Naruto could solo with his tailed beast bombs, KM clones and speed to avoid their attacks.

Nagato could potentially solo via CT although his chances are lower than that of Naruto's.

These guys have counters to the Uchiha bros' entire arsenal as well as much more raw power and stamina.

Together they stomp low-mid difficulty.

Yeah, no. Even if Naruto did get put under genjutsu, Nagato is more than enough to hold them both off until he awakens. Plus both know of Itachi's genjutsu prowess, and Nagato can even sense when MS techniques are about to be used, so can give warning.

Naruto and Nagato take this mid difficulty, neither brother has much to combat Nagato, and neither brother has the defence mechanisms (that we've seen) to combat BM Naruto TBB, or KM Naruto's speed

Itachi and Sasuke. They are smarter and more skillful as shinobi. Nagato and Naruto just have powerful moves.

So you also believe that Shikimaru > Naruto? Shikimaru is smarter, and a more skillful shinobi than Naruto.
Not to mention that Nagato is an incredibly skillful shinobi, so I don't know where you got that line from.

Naruto and Nagato win this. Chibaku Tensei alone could probably take the Uchiha siblings.
There are way too many ways Naruto and Nagato can win, for example imagine Bijuu Mode Naruto teamed up with a Naruto/Kurama chakra enhanced Nagato!!
