Susanoo Arrow is far, far stronger, but the Chidori can be used surprisingly, just like Sasuke used his Chidori True Spear against Danzo and Karin. The arrow would pay much more attention, but it's very stronger.

Arrow by far.
Its (way) faster, has more piercing power and more AoE.
Chidori is just an elemental jutsu while the Arrow is actually part of Susanoo's arsenal. Susanoo >>> elemental jutsus.
