I was rereading Part 1 and Gai said this:

Chidori, as is indicated by it's namesake, is a a very loud technique that sounds like the chirping of a thousand birds. Not only that, there's a large ass flashing blue light that accompanies said noise. You would essentially make yourself a giant beacon for the enemy.
How would you infiltrate an enemy stronghold or ambush a guard squadron with that as your jutsu of choice for taking lives silently? The target would be alerted immediately once it's fired up and would take cover or call his guards. Beyond that, it opens yourself to counterattack unless you have the Sharingan since the speed doesn't allow you to ascertain enemy position properly.
The Rock jounin was gonna counter Kakashi because of it's linear nature and speed too great to alter movement

It just seems like the worst possible choice for an assassination jutsu. Your only hope would be that you blitz the kill and his resistance before they even know what's going on, but ninja of that speed are few and far between. A kunai to the neck seems a lot more effective.
Good point. I suppose you could use it when large flocks of birds are about, if you cast a genjutsu or trap the enemy or perhaps he meant it's a swift kill technique that cuts through any defense. And it's implied Sasuke brought it to a level where he can almost instantly form and cast it without taking a long time to gather chakra. Chidori Nagashi and spear were especially dangerous, not to mention streaming it through his sword.
