Because it wasn't Nagato, it was Pain Deva Path (more than half weaker than Nagato), plus he awakened by everyone in the village, and all the damage the Kyuubi did on him.

The problem with "Perfect" Chibaku Tensei is that it was used in separating the husk of the Juubi from the biju and trapping it as the moon. If you're using it on the Juubi, logic dictates that the move is "Imperfect". Imperfect Chibaku Tensei couldn't handle the 8-tails Kyubi with 51% of its chakra missing.
