Kaguya mentions the sage giving them "Techniques" not "Powers". Now I know this could be a translation mistake, but also, look at the way Kaguya focuses on their hands when she says that. She only saw the Sage's chakra in their marks, not their entire body.

What I'm getting at here is that Sasuke's Rinnegan, and Naruto's Juubi sage mode; Neither where given to them by the sage.
Only the marks on their hands/techniques their using. As for what the techniques are still isn't 100% clear. I think he gave Naruto CoAT and Sasuke a teleportation ability.

It is possible that Naruto has his current form strictly because Obito completed his Bijuu set. And Sasuke over there got Hashirama DNA transplant from Kabuto. Their current forms could have nothing to do with Hagoromo at all.

I made a thread about this some weeks ago. I agree. Sasuke got his eye from having chakra from himself and Naruto (Indra) while Naruto got his powerup from having combined chakra of all the biju in his body.

Naruto has that form because of yin kurama and a little of all the bijuus chakra combined with his own then sage mode
Sasuke has that eye because kabuto gave him much-tinkered hashi cells
The sage only gave them a Jutsu to defeat madara
