Are they hinting at Genjutsu?

It worked on Nagato, but Madara is an Uchiha, or does genjutsu work when he has the rinnegan activated and not the sharingan?
as Nagato's eyes were indeed Madara's

My example being, Kakashi being able to see through genjutsu, [basic] with his sharingan, whereas Nagato was not able too
