Here is a list of items I believe kishi changed in the series to make it better.
Amaterasu: Originally Amaterasu was extremely strong. The fire use to burn as hot as the sun as noted when Itachi instantly burned through the toad trap Jiraiya had created.
Kishi, realizing that this was extremely over powered, decided to turn down the heat intensity cause he knew Amaterasu would be too strong since Sasuke would use it through blaze release. Realistically if Amaterasu was still as hot as the sun then no one would be able to block it.
Thus Amaterasu was fixed and weakended.
Sharingan:
Originally the Sharingan was suppose to be able to copy all jutsu and allow a user to use all elemental abilities. Kishi however knowing that later in the series would make all sharingan users unbeatable would simply weaken it BUT make MS a lot stronger. With Sharingan being weakended it would allow Sharingan users to be more specialized instead of being able to use ALL types of Jutsu
Perfect example is Kakashi: Kakashi has copied 1000 jutsu with 1 sharingan eye. Going off of the Part 1 Sharingan information. All Sharingan users should be able to use ALL jutsu they see EXCEPT for special condition, KKG, or KKT. I believe this is why Kakashi won't use any more of his 1000 jutsu. If he was to use this jutsu then Kishi would have to allow Sasuke, Madara, and Obito the right to use all the jutsu they have seen as well.
Replacement Jutsu
Obviously this jutsu was extremely broken from the start... Till this day I wonder how ninja walked around with 40 pound blocks of wood in there back pockets. Although at the beginning this jutsu was used in some cool ways (Kakashi vs the two mist Chuunin)(Asuma vs the Sound nin) there were a lot of times it became redundant and overly predictable/boring.
Hyuuga
In terms of manga feats and information. Technically the Hyuuga are the strongest SIMPLY cause if they touch you once you can lose. With this being said I believe Kishi sort of off paneled them. Example: Hinata vs Pein. When they fought Hinata barely grazed Pein abdominal area and Nagato felt it due to his chakra connection. In Theory if Tobirama FTG to Obito and allowed Hinata to hit him he could potentially be defeated depending on where he is hit.
Anyways, these are my 4 mechanic changers if you have some of your own feel free to discuss and add.
