This is kind of long so, I think I should state my point before going to the details....
Everyone already had chakra even before Kaguya had eaten the fruit. Everyone even the summonings.
As Madara has stated, "Originally, chakra belongs to this God Tree"
Then Kaguya ate the its fruit. She was the first to use chakra, then Hagoromo/Rikudou.

So how can every Shinobi have chakra? That makes everyone a descendant of Hagoromo, otherwise Kaguya.
Hypothetically:
1. Kaguya, alone eating the fruit, bore Hagoromo. This is with no mortal father. (Juubi + Kaguya = Hagoromo)
2. Kaguya, with chakra already, married, had husbands, had kids, gaining their mother's chakra.
3. Hagoromo, having a wife, had two sons. These two sons came to be the ancestors of Uchiha and Senju.
4. Hagoromo, created his sons.
Kaguya's bloodline (with normal people) will be the ones with the weaker type of ckakra compared to those who are in her bloodline with the Juubi/fruit(Hagoromo's bloodline). Hagoromo has been known to be the Ancestor of Shinobi.
But didn't Hagoromo first unveiled the secrets of ninjutsu and taught it to everyone???
By that time, how many people with chakra could have existed???
Taught, does it mean taught them how to use chakra, or how to awaken it??
Could it be that everyone already had chakra, even before Kaguya had eaten the fruit??
Hagoromo just taught them how to utilise it.
Explanation: When Kaguya ate the fruit, she didn't necessarily gained "chakra." What she gained could have been consciousness, awareness that she has chakra. This event is in reference with the Christian Bible, where Adam and Eve became conscious and had malice when they ate the fruit.
For argument's sake, let's say that Hagoromo and Kaguya had chakra-seeing eyes. (perhaps activated also when Kaguya ate the fruit....). These eyes watered down thru Kaguya's clansmen-and became the Byakugan. Now Hagoromo's eyes mutated into Rinnegan, due to the Juubi. Then the rest of this story continues to his sons and their descendants.
Now, if everyone already had chakra in their bodies without them knowing it, Hagoromo could have simply taught them how to awaken and use it. Them, as in everyone pre-existing outside Kaguya's "clan."
All of these contradicts Madara's statement before that Originally, chakra belongs to this God Tree.
Could Madara mean that chakra has been known because of the God Tree?? If it really is from the God Tree alone, then everyone who have chakra logically bred within Kaguya's bloodline alone. Then what about the summoning animals and other creatures? Don't they have chakra? From where did their chakra come from??
Then again, this is nothing but a mere theory, so chill.
