Yes it can. For all intents and purposes the Yata Mirror and Totsuka blade were created by angels or demons. Beings of incorporeal essence not bound by the laws and limitations of the mortal plane. Kaguya couldn't destroy the Yata Mirror any more than she could kill Zabuza's ghost.
Kaguya for all intents and purposes is a god. Sure she could probably even kill Zabuza's ghost. She is a dimensional shifter and perhaps can even influence the after life.
Afterall, it would not be surpising that a god who creates universes can also access the afterlife.
Angels and Demons aren't much compared to a god that creates universes.
Kaguya is a mortal woman harnessing great power. Nothing more, nothing less. She has no connections to the spirit world whatsoever, and had her soul sealed away like any mortal could.
