If Naruto attacks in a way that makes Tobi block or dodge in order to counterattack then yes... Frog Kata would do pretty serious damage because so far Tobi didn't show any defensive powers... and the natural energy is invisible even to the Rinnegan.

But if Naruto doesn't have a clever plan, and makes Tobi use his Phasing ability then even with Frog Kata his punch won't have any effect.

Well it depends, if tobi is in his ghost mode then no it won't do anything to him I think but if tobi is not using his ghost mode then it would hit him hard
