When you restricted/throw away Kurama from Naruto, you cant used already made Naruto story line because you wont see a clear picture, in Pein arc Kishi still focus on Kurama power usage in the end, that is mean all plots is entirely directed toward Kurama power,

All getting pin by Pain plot will not happen in changing/alternate storyline, its because Kishi dont have any hidden power boast to use when Kurama is non exist inside Naruto

The story line will change completely and Pein fight will be entirely different than actual story plot

Pein fight cant be use as true indicator for non Kurama Naruto although most of the plots still showing Naruto using SM to fight without Kurama help.
