Obito never used Kamui, he used Izanagi. The flames had completely consumed him by the time he rolled on the floor into the darkness, but when he reappeared, his clothes were untouched. It was most definitely the mystery Rinnegan technique that was revealed through himself and Danzo later on. Once hit, Kakashi would turn to ash. He cannot put out the flames if they hit his body. If they are outside it, he can probably absorb them, but I am unsure.
