Was that seal really that bad or was Neji's perception skewed? I mean if we regard that seal as slavery why was it allowed in the first place? Hyuga weren't the only doujutsu based clan but only they adopted this system of division among family.

Yeah the seal was that bad. What do you mean by "why was it allowed in the first place?" Allowed by who? I don't think Konoha higher ups have an authority in clan related matters?

The original purpose of the seal was to prevent the revival of Kaguya just like the jinchuurki seal that Hagormo passed on to his descendants.

The problem is somewhere along the line a Hyuga abused the power of the seal and used it to control his clan members, making them believe that the main branch has the higher say over everyone else in every circumstance when that is not the case.

The seal is a result of the deeds of Kaguya. There was some kind of foreshadow in madara's explanation of "who is kaguya", I hope you find your answer there.
