Let's start and see what we know about three great Dōjutsu's
So lets start from top, the Rinnegan is said to be given via divine intervention(God's work) in a moment of great darkness. The So6p was blessed with the Rinnegan when the Naruto World was in peril against the Juubi which is described as the most foul and darkest entity to ever exist in the world. Then Nagato was blessed with the Rinnegan where the darkness is Madara which was later confirmed by Minato during his fight(agsinst Madara) that Madara is the great darkness Jiraiya's prophecy spoke of. By the way I believe this what Madara meant by "I gave Nagato the Rinnegan". Just for some trivia, Kishi draws a lot ideas from Buddhism (
Sharingan
Originally were told by Kakashi that the Sharingan originated from the Byakugan and this seemed logical at the time as we were also told that the Byakugan was one of the oldest the clans in Konoha (. But as we all know Tobi told us the Uchiha clan originated from the Sage of Six Path's older son, and the Senju clan originated from Sage of Six Path's younger son, the two clans(Senju and Uchiha) then merged and formed Konoha. The Sharingan's origins Chapter 510) have been confirmed once and for all AND more importantly why the Sharingan is the way it is. The So6P via his Rinnegan executed a highly advanced forms of Yin/Yang (dark/light) chakra manipulations and the dark manipulation later became the Sharingan. This was touched upon during the wind resangan training by Yamato at the start of part 2 who ironically is able do the other bloodline limit, but in this case it's a light chakra manipulation as wood jutsu is an example of manipulating chakra into a life source.Sharingan users have physical drawbacks for almost everyone of their techniques, the Sharingan is the extreme use of dark(Yin) manipulation but this is only halve the story as the sharingan can only be complete with the opposite manipulation, light(yang). If your interested in yin/yang chakra manipulation look at the fight with shikamaru vs Tayuya(sound 4 ninja, Orocihmaru's lapdog), in that fight there was a yin(dark) technique used. It was explained because the technique's chakra has a lot more spiritual energy the chakra tries to feed on any body(physical energy) it comes into contact with to balance itself. As we saw with Sasuke all the sharingan techniques had physical draw backs on him and the appearance of the sharingan, the tome symbol of the sharingan shows that its an dark chakra manipulation the same symbol used to describe so6p's dark(Yin) chakra manipulation. As usual Orocihmaru is never to far away when you talk about the sharingan, Orocihmaru is well known of the curse seal he cultivated from Jugo which also has a tome symbol implying it's a dark chakra manipulation as Karin has commented it too yields a dark chakra. Karin mentioned when Sasuke used Sassano his chakra was far darker and colder compared to when he used the curse seal. This would explain how Sasuke survived the 1/10 chance of surviving with the curse seal in his body due to his body being well accustomed to dark chakra manipulation already due to his sharingan bloodline limit. The curse seal eats away the users body which is quite the coincidence considering the curse is a strong dark chakra manipulation trying to find balance too. Is all this a coincidence? I think not, in fact with regards to the Naruto series I don't believe in coincidence anymore. It just too well planned out.

I have dragged on about the sharingan but that's because the sharingan in the end is a chakra manipulation and the series slowly is revealing more and more about light/dark manipulations. A bit more trivia here, Kishi has used a lot of Shintoism within the series such as the Sharingan techniques Tsukiyomi, Ametarasu and Susano'o. Also the legendary weapons;Yata Mirror,Kusanagi and Sword of Totsuka. There are many other references such as certain fights like itachi's sassano vs Orocihmaru's eight headed serpent technique, killer bee(Octopus) vs Kisame(Shark) all of which follow the same result in the mythology and MANY OTHERS
he descriptions of Sasuke and Naruto having chakra that feels either dark/cold or bright/warm is well founded now. Sasuke's chakra according to Karin felt colder and darker every time he used a stronger sharingan technique after another due his lineage to the Uchiha clan. And Naruto's chakra in general felt bright and warm which was later shown to have great amounts of life energy due his linage with the senju clan via the Uzumaki clan. I imagine Naruto needed the fox to amply his chakra's life energy to the point we saw Yamato's wood jutsu react, most likely due to the fact that although the Uzumaki clan are related to the senju clan but in the end are simply DISTANT relatives.

Kakashi never stated he knew of Byakugan's origins as fact, same goes for the Rinnegan. But lets face it everyone including pa and ma frog thought the Rinnegan was a myth and they are at least 800 years old. Kakashi thought the Rinnegan was a mutation which isn't really a bad way to describe the Rinnegan, it is extremely rare in the Naruto history and its described as a tool of the heavens anyway. So I don't think Kakashi's creditability is tarnished when it comes to his recollections of either the Rinnegan or the Byakugan. That brings us to the theories, I figured out two situations where both Kakashi's AND Tobi's recollections can be BOTH TRUE.

The Byakugan existed during the time of the Sage of Six Paths and his wife had the Byakugan. So when they had their sons the Sharingan could be said to have originated from the Rinnegan AND the Byakugan where both Tobi and Kakashi would be right. But the major issue with this is that we were told the So6P was the first to discover chakra and therefore ninjutsu(came from So6P's teachings of Ninshu). Suggesting the Byakugan existed during that time and not considering them shinobi(beings that practice Ninjutsu) may seem very weird to most. But if you look at the techniques used by the Hyuuga Clan they are VERY different from anything we have seen from other shinobi, they don't seem to like using any elemental jutsu or jutsu that use hand seals for that matter. Hand seals are used to release chakra to execute ninjutsu which is the cornerstone of the ninjutsu system the So6P developed. The Hyuga Clan on the other hand seem to only use the tenketsu(361 holes,Width of a needle) within their bodies to release chakra and then execute their techniques, ironically people without the byakugan are limited to the tenketsu within their hands and feet. Is kishi trying to tell us something? With this radical change between Byakugan users and the rest of the shinobi in the Naruto world it wouldn't be too far fetched if we found out later, the Monk who became the So6P had some competition from other people like the Byakugan that could use chakra differently after the So6P discovered chakra. also just wanted show you a list of abilities the Byakugan grants. You would notice that they are very unique and different when it comes to any other ninjutsu we've seen in the series.The Naruto and Hinata relationship could a representation of the So6P and his wife as Naruto too is made out to be the new So6P lately. Also worth noting no one amongst Naruto's friends admires Naruto's achievements as much as Hinata which could have been the case with the So6P's wife too(seal the Juubi,discovered chakra, strongest in the world etc..). It would be ironic if kishi was telling us how the Byakugan fits in the Naruto history all this time.
Same idea as the first but instead of being the wife of the So6P, but the So6P's elder son. Its not said that the elder son has the Sharingan as we know it, only that he inherited his father's eyes being the Rinnegan. With careful observation from the anime the older son's eyes looks like a mutated rinnegan as the rinnegan's concentric circles have become one swirl(like the uzumaki clan symbol) as oppose to being concentric individual circles. This not surprising at all sense although the Uchiha originates from the so6p's older son they too don't have the same eyes, this has all to with the genetic mutations over generations, a quite normal event that occurs in nature.
This could be seen as the most reasonable out of the two given the relationship of the Uchiha clan(sharingan) and the older son. Suggesting the Hyuuga Clan(Byakugan) as we see them now to have existed during the time of the So6P sons as oppose to the So6P himself is even less far fetched. This is a really good theory about So6p having the Byakugan before the Rinnegan. Because the Byakugan has the greatest insight when it comes to chakra nothing in the series even can compete with the Byakugan in that regard. Something like this would help him greatly when he started ninjutsu also don't forget the So6P was a monk in his early days. I'm beginning to think the more I read into this that the So6p really could have had a Byakugan before the Rinnegan.
