I feel like this entire plotline is just the transmigrant plotline all over again..

Instead of being Asura and Indra, it's just Momoshiki and Isshiki.
It seems that the only difference is that they can take over and possess them instead of the vessels having their own will unlike Sasuke and Naruto.
Although Sasuke seem to be possessed with Indra's will and blindly following it thinking it is his own. Much like Madara when it came to Black Zetsu.

Another note, I think Black Zetsu is Karma fully taken hold of the vessel (which can be a white zetsu).

Still, we need to find out what happened to Isshiki. I assume that he traveled with Kaguya to Earth and he seem to have lost his original body and is now using a human, Jigen and quite possibly Kawaki. (Is it possibly because he and Kaguya had a conflict or did he sacrifice himself for Kaguya to eat before eating the tree itself?)

Also, what the hell happened to Urashiki's partner and why are the two of them been "disgraced" on the mural. Also are those the only members of their clan?

The black zetsu= karma is kinda fire no lie. I'm not really agreeing with your transmigrant perspective but I see where you are coming from. I am also wondering why the monument is destroyed. That may be the secret to unraveling this mystery. I'm thinking Toneri has something to do with it. I'm just guessing.

I doubt that the mural was on the same realm as Earth is. Different realms could also just mean different worlds/planets instead of reality.

Urashiki has already gone to the moon to take care of Toneri but it seems pointless as Toneri no longer has a Tenseigan nor Hamura's Tenseigan is around anymore (unsure if you can destroy those eyes though).

As for Kaguya's body, whatever happened with it? She was stuck in that last realm but what is to say that Urashiki nor Isshiki can't retrieve her.

Also, how did Boro get into that place that Isshiki and Naruto went to? I doubt that Boro came with Isshiki. I also doubt that Boro is an Otsutsuki.

He looks like one but "Momoshiki" refered to him as inferior creature. Perhaps he is an Otsutsuki clone? Maybe like Mitsuki?
