Manga didn't say if Naruto took Namikaze for protection if I remember correctly. That's anime studio or fan guess. Either way Minato has made a name for himself and was a hokge and Namikaze ma have been an actual clan of some kind. Sai's situation is different.

In general if you read other mangas it happens time to time- Isshin Shiba married Masaki Kurosaki and family named itself Kurosaki including Ichigo's father. Under Japanese law, one or the other must change their last name upon marriage, but it is not necessary for the woman to do so even if that's the case like 96% times. Sometimes when a man marries into a family with no sons, and takes that family's name and is literally adopted into it. And that's reflected in mangas.

Well technically he had no last name since he was in Danzous Foundation. So it makes sense he took Ino's last name since his married to her but it is strange as he is not a yamanaka.

Sai didn't really have much of his own identity in a sense, though. I think it's really nice that he took Ino's name, he felt out of place for so long and now he's a real part of things

I'd like to think that perhaps he was taught some element of Yamanaka jutsu since he's part of the interrogation unit. Granted he wouldn't be able to use their most well known techniques, but no doubt he has some things. Kind of like Kushina teaching Minato the Uzumaki sealing jutsus.
