Black Zetsu is the key to everything, he is like the architect in The Matrix. He wrote/created everything we are seeing today. Basically eveything we are seeing/have seen throughout Naruto/Shippuden is constructed by Black Zetus

He even fooled his owen brother Hagoromo with Ninshuu. It was all a plot filler for him. The whole Ninja/jutsu/Ninshuu thing is just bullshit, something for his amusement. This also means that Banbutsu Sōzō that Hagoromo used to create the tailed beasts is for his amusement. Untill Kaguya could be revived again.
And the Uchiha + their powers where just pawns like everyone else, for his amusement again.
This means that there is an entire different world that existed before Naruto started. Lets call it "the real world"

Black Zetsu is using some sort of variant of Banbutsu Sōzō to make his will reality, beacaue even Hagoromo didnt know of this power it's probably on a bigger scale than when Hagoromo created the tailed beasts.

So to summarize :
Black Zetsu is using Banbutsu Sōzō (or variant) to create everything, like Uchiha eyes, Rinnegan, Jutsu, alt reality and also to construct the future.

You're taking the ''manipulation'' concept too literal. Black Zetsu did not manipulate everything. He simply left components that other people would make use of and do it on their way. Pain wanted to gather Bijuu for destruction purpose. Obito wanted to use Bijuu for peace purpose. Madara wanted to use Bijuu for power purpose. All of them had their will and mindset under their control. Besides that, black Zetsu never shown to control anyone mentally. His statement was an exaggeration. It's not true.​
