Well, there are two that I consider my favorite are: Super Metroid, and Final Fantasy 3 US release. (Think it was released as FFVI in Japan). This being said, I have a couple boxes that I like to sift through when I feel like going down Nostalgia Lane.

For me it's Chrono Trigger. Followed by some other games~

Chrono Trigger was a critical and commercial success upon release and is considered today to be one of the greatest video games of all time. Nintendo Power magazine described aspects of Chrono Trigger as revolutionary, including its multiple endings, plot-related sidequests focusing on character development, unique battle system, and detailed graphics. Chrono Trigger was the third best-selling game of 1995. Chrono Trigger won multiple awards from Electronic Gaming Monthly's 1995 video game awards, including Best Role-Playing Game, Best Music in a Cartridge-Based Game, and Best Super NES Game

I heard there's a lot of multiple endings?
Chrono Trigger. In my opinion, no competition.
