There's one thing I learned from reading novels and playing video games, a story can never go bad as long as the writing is consistent. Naruto and Sasuke gaining Hagoromo's powers would've been completely legitimate if Kishi didn't introduce the "prophecy" part and instead just left it at the MCs being incarnates of Hagoromo or his children.
I say this because it was already implied since part 1 that Naruto was special despite his lack of super intelligence. And in Sasuke's case, he was the son of the clan leader and Itachi's brother, being a one in a kind Uchiha was never a matter of "if" but a matter of "when".
Being incarnates didn't go against the plot because Naruto and Sasuke still had to earn Indra and Ashura's powers. They were born with the potential but not the power itself, they still had to work to reach their goals. BZ further reinforced this when he said many before them failed.
I think the story got ruined when Kishi decided to stop focusing on the Naruto/Sasuke dynamic, what I mean by "dynamic" is for example when you saw Sasuke defeating strong opponents against all odds you would then have Naruto going through the same odds in order to catch up ("oh you killed an Akatsuki ? well Im gonna prove I'm just as good as you by killing an Akatsuki as well").
That dynamic was lost in the war arc when the author decided to only focus on Uchiha villains, in addition he also decided to ignore developing non-MCs. There were plenty of characters with the potential to challenge NaruSasu and give them a reason to get stronger but they were completely ignored.
All in all the story got ruined because it was rushed which forced Kishi to introduce the most insulting plot devices ever recorded. If he intended on the MCs being demi gods he should've saved at least another 200 chapters to portray how they transition from being talented shinobi to semi divine beings and how their opponents force them to reach that level.
You would still have Naruto working hard to reach the level Sasuke was quickly attaining on his killing sprees, and you wouldn't get washed up versions of legendary Otsutsuki.
