I only ever thought they represented base stats because everyone else said they did. But where was it stated they represent only base stats?

It makes more sense that they take into account their overall value of each.

Ill give you an example in the third databook sakura only has a 3 in power. If it took into account of her ces it would've been a five, but it doesn't.

Sakura has a 3 in strength in the 3rd databook while Naruto has a 3.5. Goes without saying that it's a reference to one's un-enhanced physical attributes.
Sakura does not have natural strenght. CES would be in ninjustu/taijustu.

Even if it took it into account like that she still went from a 1 to 3.

Seems conflicting then if base was not used. Believe databook gave Lee a 3 in speed, surely 5th gate Lee is not equal to a 3, which other characters received yet showed less speed.
