Welcome to my n-th theory about Naruto's awesomeness. As you probably saw in the title of the thread, I classified this content as a spoiler, because I am not sure that my final conclusion will hold. However, I think chapter 683 showed some hints that could support my opinion about Kaguya's power. Unlike those who focused on Kaguya's eyes because they wanted to related it to Sasuke, I believe Kaguya is doing more than using her eyes. So, let me throw my argument:
I. Can Naruto predict where Kaguya will open her portal?
While most people focused on rivalry in the manga, causing them to even miss the best part of their preferred character, I like to investigate every bit of behavior about those character that draw my attention. Just like in reality, when Naruto is team-working, he does not try to carry all the work. Rather, he respect his teammates and also rely on them. However, once Naruto is in a 1 v 1 fight, he can quickly change from a passive fighter to a very keen fighter. This opinion was confirmed in 683 in the following page:
Here, Naruto started to wonder if it is impossible for him to figure out where Kaguya will open her dimensional portal. Note also that using Natural energy around him, and his great reflex in SM, Naruto can evade Kaguya's sneaky dimensional attack, but the goal is to defeat her and therefore, Naruto has to be able to attack her at the right moment. This is why it is important for naruto figure out how to predict her moves.
II. The answer!
In the page below, the reader may focus only on the attack, and think Naruto is shocked by the scale of it. However, this attack has nothing impressive that the lava telportation of the surge of ice did not display. Something peculiar about the attack, even more peculiar than the moving ice is the darkness around the ice. There are black material such as BZ's color.

By analyzing the action and everything that happened, Naruto came with a conclsuion - Kaguya is one with Nature!
She is one with nature!!
Folks, this is Naruto for you, and this is what I was also thinking from the minute Kaguya started to change the shape of everything or change landscape the way she wants. It is true that Kaguya is opening portals, but what I really think are the following:
(1) by being one with the air, she can move through the air without being seen. Just as Gaara can become sand, or suigetsu become water, Kaguya can become air, earth, ice, and any element or combination of element she wants.
(2) by becoming one with any part of nature, she can change their shape as she wants, and move them as if they were her body. Basically, she is not controlling the landscape from outside. Rather, she is doing so from inside as her own body.
III. Relation of Kaguya's power with SM
In order to become a master of sage mode, you have to become one with Nature. Unless you have become one with nature, you cannot become a true sage. This is the first condition that Fukasaku gave to naruto. Gamakichi translates it also as dying.

IV. Conclusion
After becoming one with nature, the sage will master all five elements perfectly and manipulate them to create any element or structure he wants. I believe that he will gain knowledge of how a human body works or is formed as well as every entry and exit of the physical realms along with their connection to the spiritual realms. We can also notice how Naruto was able to create new eye for kakashi as soon has he obtained the Senjutsu of the six paths. How did he learned such complex techniques?
Well, I think we got a hint. Naruto figured out the source of the ninja magic of the narutoverse - perfect Senjustus. I am not sure, but we also saw similar results before:

As yyou can see, Kabuto who said that he was the closest to Rikudo did not have Rinnegan, nor sharingan. Rather, he had Sage mode. He said that the Jutsu he used is more than controlling things with chakra. He is rather giving life to lifeless bodies and controlling them - which allowed him to change their form and make them attack the two borther. I am pretty sure Kabuto figured out the true secret being Rinnegan - that is being able to control everything in nature. This requires one to be one with nature by merging their own life with it, or dying as Gamakichi said.
