That was only to take one of his eyes, not to kill him. According to the Wiki, Itachi admitted to killing Shisui and forging the suicide note. Theres nothing on there about a danzo attack killing him.

And even though there is speculation that shisui is not dead, itachi may not know this. To him, shisui is is still another casualty of that night.
