Well, Naruto is half Uzumaki and he was seen as a fit candidate as Ashura's reincarnation; so I don't see why being half Uchiha would make much difference. I mean, just imagine the combos mixing the gene pool could bring (just as long as it's not Sakura).

^^^ this is your answer... after the brothers come to peace with each other they will no longer need to transmigrate, their job will be finished. Which is why both Naruto and Sasuke come from depleted families. even the Senju only have 1 member left.. Uchiha has a few Uzamaki only have a few. It's all meant to signify the end of it
