It's Possible since Hagoromo couldn't have gave chakra to every person on his time. (one could argue that IT would affect every being with chakra but Kaguya did that to all people before hago gave them chakra so basically IT affecting every being is not a factor to prove that every being has chakra)

Does that mean people who are born with chakra or people who can actually utilize their chakra, are special? Or the unique one's considering Konohagakure's population is probably a 1 (shinobi): 5 (regular people)

Yes. Everyone in the NV has chakra, every living animal too. Becoming a shinobi is learning how to mold that chakra and use it in battle, not everyone wants to do it so they aren't ninjas.
