Yes, the cover stories are real events taking place at same time with the main story. Some covers though are artworks done by Oda after the request of a fan etc, but those are always marked in the cover, like Zoro's last cover.

Yeah they are real stories like when Jinbei found a Ponyglyph on one of his adventures. That like slob monster the one back in Fish Island had his own and we got too see Drake one of the SuperNovas capture him

I highly doubt he'd really mention them in the story but they do show whats going on the World with other people when they are not around the StrawHats I wonder how Doffy cover story would be after he gets beat up showing him start from the bottom up again

As other members have stated, you can identify them which's which by taking note of the statement on the cover. If it's done per request, then it's not complemented with the current storyline. So does otherwise.
